The real way to tackle this issue is by setting up a macro that equips gear straight from your inventory (not using the name or quickbar). For instance:
/use 1 1
This command equips the item located in the first slot of the first row (first number indicates slot, the second one the row).
The hiccup with this approach is, in the current patch, we still lack an option to lock our cubes, so when items are organized, they can shift places, affecting your macro setup. Yet, you can manage this if the automatic sort doesn't rearrange your gear as long as you clear any newly acquired gear from your inventory before using auto organize—it might bump gear you want to equip via macro.
You'll need to configure the macro considering how armor naturally arranges in your inventory. Let's say your chest piece for your main set is in the third slot of the first row; you'd use: /use 3 1. If for your alternate set, the chest piece is in the fourth slot, the macro would be: /use 4 1, and adjust accordingly.
I haven't tested this technique on Aion Riftshade as my gear isn't problematic yet, but definitely give this macro setup a go and see how it runs.
